The pan-genome is a superset of all the genes in all the strains of a species. The pan-genome includes a "core genome" containing genes present in all strains, a 'dispensable genome' containing genes present in two or more strains, and a "unique genes" specific to single strain.

Applying next-generation sequencing and state-of-the-art assembly algorithms make the construction of pan-genome map feasible. Constructing genome maps for several individuals provide unprecedented opportunities to investigate the detailed genetic diversity at population level.
